I understand how to set the atmospheric profile used in an idealized simulation, but I haven't yet been able to find where I can explicitly specify the sea surface temperature. Is the SST taken by default to equal the surface theta value appearing in the first line of the 'input_sounding' file?

For ideal cases like LES, surface temperature is taken from the surface temperature in the input sounding and the initial value is the same everywhere. Since the ideal LES is designed as LES simulation of free convective boundary layer, it doesn't really matter whether the domain is located over the ocean or over the land. Surface heat flux is specified by the namelist option tke_heat_flux. Therefore, it is not necessary to explicitly specify SST.
