Missing Files?

Hello GEN_BE Package Help,

When I run GEN_BE, I get this error:
cp: cannot stat ‘standard_variables.txt’: No such file or directory
cp: cannot stat ‘control_variables.txt’: No such file or directory
cp: cannot stat ‘bin.nc’: No such file or directory
mv: cannot stat ‘mask/*’: No such file or directory
mv: cannot stat ‘pert.2006080200*’: No such file or directory
mv: cannot stat ‘gen_be_stage0.2006080200.log’: No such file or directory

Where do these files come from?
I have attached my full ./gen_be_wrapper.ksh >& run_gen_be.txt so you can see what is happening.
