I cannot repeat your error, and I don't think this is a model issue. It might be related to the netCDF lib you installed and environmental settings in your computer.
Can you check whether your geo_em.d01.nc looks fine?

Yes, I checked geo_em.d01.nc, seems to be correct. Do you know another way to check whether it is correctly generated or not?

One thing I forgot to mention that I have downloaded only mandatory static data. Do we need to download the optional static data also?

Couldn't hurt, i'm not sure if that would cause this issue

Probably you can try to move on to run metgrid.exe, real.exe and wrf.exe. If they work as expected, then you don't need to worry for the error messages in geogrid, --- just a try and I am afraid the codes will fail somewhere if the libs/environment issues are not solved.
