When you run WRF, you must use another source of data (e.g., GFS) for initial and boundary conditions. This is your input or "first-guess" data. At the start of the WRF simulation, there are values for many different variables available across the entire domain. This includes the boundaries and interior. When WRF starts to run, those values are ingested and used in the algorithms to provide future values. If your input data is available every 6 hours, then values of the boundary grid points on your WRF domain are updated with the boundary values from the first-guess data.

You don't need to do anything special to make this happen - just run WPS to interpolate your input data to your domain.
