Why WRF nested domain with 3 nest not giving all the time step in it's output?

Hello please some one help,
I was trying to run 3 nested domain in WRF for 48 hours with 6 hourly data sets from FNL. The outputs I got from WRF were having output for the first time step only, i.e. the first 6 hour. Why I am not getting all the other intermediate time steps in the output?

I try to find, if the same problem is also with 2 nested domain, but, for my surprise there were no such issues. In 2 nested domain, I got all the time steps in my output file.

So, where I am going wrong? I have attached my namelist.wps and namelist.input files. Pls check it.
[PS: I am running the model in the HPC cluster with 2 nodes and 40 cores. ]

This is because you set frames_per_outfile = 1000, 1000, 1000, which means all wrfout are saved in the same (single)file.
If you type ncdump -v Times wrfout_d01, you will find all times of wrfout are saved in the same wrfout file.

Dear Ming, Thanks for the reply.
I think, there is no issue with the frames_per_outfiles. For 'TWO nested domain run', the results were perfectly fine having all the 8 time steps in a single file for two domain separately, i.e., wrfout_d01 (it has all the 8 time steps) and wrfout_d02 (it has also all the 8 time steps). Both these files were more than 330 mb size.

But, for the 'THREE nested domain run', I got three output files wrfout_d01, wrfout_d02, and wrfout_d03. All these files are only nearly 30 mb size (Strange). I checked also ncdump, but it also shows the files have only one time step i.e. the first 6 hour. the remaining data for the other 7 time steps were not generated.

In practice the three domain run should take more time to run in HPC compared to two domain run. But, in my case it is opposite. The two domain run took 25 minute and the three domain run took 2 minutes to finish. Strange!

[PS: I am using FNL data in WRF8.1, 48 hour total time (8 files with 6hour each)]
 
Did you loom at your rsl file? I guess the triple nested case didn't finish. Please look at rsl.out.0000 and see whether it indicates 'SUCCESS' at the end.

Please see the output from the rsl.error.0000 from the 3 nested domain run. There is NO 'success line'. The run stops in between. on the other hand, I have also attached the same for 2 nested domain run, where I can see a 'success line'
