WPS runs for different initialization time

Hello,

I need to run wrf simulations for different initialization times (for example: 2018-09-13_06:00:00, 2018-09-13_12:00:00 and 2018-09-13_18:00:00). Do I need to run WPS for all three separate times?

No, you don't need to if you have produced met_em files at those times.
